Glyph-wise, the best ones would be ShoR if you have mana concerns from not being healed, or Avenger's Shield. But that's still expensive - 30g each for the glyphs, or 50g for a respec.... though I suppose, we can work out which will actually give you a better DPS return ;p
Armory is looking really screwy for me at the moment - I can see your base page, but I can't actually see what equipment you're using...
First thought that comes to mind - you're way over melee hit cap. Hit and Crit don't scale nearly as well as Strength does, so whatever gems you're using, try to pick +16Str before anything else. +14 Str or +12 Str is still preferrable over +32 AP, just fyi.
The lack of difference is probably a combination of Strength and Block Value on the two sets of gears. They're probably very similar, due to the ilvl difference. Even then, with the Ret gear you've posted, over 2 minutes, the calculator suggests that you should be able to put out (on average) about 2250dps, assuming you keep a tight 9-6 rotation with Exo/AS substituting for Holy Shield, assuming ideal.
Talentwise, since I can't see, I'm guessing you've probably lost 2% crit and 10% Exo damage from Sanctity of Battle, and 2% overall damage from Crusade, in order to have a full Prot tree. That reduces potential DPS down to 2175.
Glyph of Avenger's Shield will pull your DPS down by another 70. Glyph of Exorcism is worth about 25. That brings potential down to 2080.
So from 'ideal', you're probably losing 10% from glyphing and talent specs. The rest is probably luck with critical strikes - over the long run, that should even out. How long did you play with the test dummies for? And can you produce a Recount log of the damage done, just for some data validation?

Yep, moreorless confirmed. Glyph of ShoR can be replaced by Glyph of Judgement for extra damage, but the mana saving of ShoR may potentially be more useful.
Once a boss is below 20%, HoW will be more optimal than Judgement, but less optimal than HotR and ShoR, so you should continue with a 9-6 rotation exo/AS sub (HS) and HoW sub (Judg).
