This should probably be in Lore, not Theorycrafting.

As said before, this belongs in lore. However, if you are speaking in-game rather than lore, each continent is instanced off of each other, so really, as far as you see is as much as there is to the sea.
There are however, two places I have noticed that are secret and inside the sea. Gillajim's Island, as well as Dr. (Something's) Island are areas taken out of Beta WoW. They are completely gone now, and nothing but water remains, however, if you swim out there, your minimap will say the island you are on, and you will even enter the General and Local Defense channel for it.
There is also an underwater Gnome city off the coast of Tanaris, but there is nothing there.
Lorewise, there are quite a lot of things there. Kezahn, the Goblin continent containing The Undermine. The Broken Islands, an ancient Night Elf society recently risen from the depths by Illadin, and containing the Tomb of Sargeras. Finally, there is also The Maelstrom, which contains the homeworld for many underwater creatures, such as Murlocs, Naga, and Makura. Off the wall of the Maelstrom is a small island mass containing Troll and Human civilizations.

You see that giant whirlpool thingie in the map?
That used the biggest source of energy Azeroth has ever witnessed, made by the titan's themselves.
Also, in the Great Sea is Zin-Azshari, the once-heart of night elf society, biggest city ever, and it sunk in the Sundering, and all the people in the palace, including Azshara, after whom the city is named and the most powerful mortal mage in history, became the beings we know now as naga. Supposedly, they rebuilt the city and now have an entire undersea society, with Azshara as their supreme leader, and just waiting to get back outside to, and I quote, "retake their rightful place in the world".

And there might or might not be either an Old God, or "A dark god of the murlocs" to quote an old reference off the main website.
