I believe all of our damaging abilities (as ret) were changed to do physical damage some time back to keep our damage in line with everyone else. Judgment of Blood/Command are most certainly physical as they can be dodged/parried also the proc from Command suffers the same fate. The fact that its showing up as holy in your combat log and physical in everyone else's is odd however not game breaking.
This is incorrect. The fact that an ability can be dodged or parried does not prevent it from doing Holy damage. Were that the case, Prot Paladins would be completely hosed (bye bye AS, ShoR and HotR, bye bye threat). Judgements are Holy damage, as are all seals that do damage.
Divine Storm and Crusader Strike both do physical damage, as do your autoattacks. Everything else is Holy.

they all holy....how? why do Prot paladin do that good aoe agro then?
the answer why Divine storm did get change was in the patch right before lunch of WOTLK....ret was just so damn imba then it was just face roll and people just start to cry
so they nerfed the damage to Phys, since you can't get resistance vs Holy (that the big + with holy damage)

Judgements would be doing holy damage, but if you're running in BGs, it's entirely possible you were hitting people with enough resilience not to care much about your crits.
DS and CS do Physical damage now. C'est la vie. Check the tooltips for confirmation about whether an attack does 'additional damage' or 'additional Holy damage'.
