It's an interesting idea, but I see the end boss of anything to do with the Maelstrom to be either a Burning Legion general, or maybe an Old God. I see Azshara as more of what Kael'thas was in BC, a pawn in the greater scheme of the Legion.
This part isn't a huge deal, the game already has dozens of ways to circumvent water. May add Sea-mounts (Submarines?) to the game play. Just speculation but I do think that'd be some fun.
Submarines would = awesome. And Sea-mounts, yeah, I'd love to see a gnome riding a dolphin... for some reason, I can't think of anything that would be more evil than that.
But I imagine that we'd still be on land in fresh air most of the time. Nazjatar would probably end up being like a big city with a huge air bubble around it, or if it were a dungeon/raid, it would be like an underwater cave. Although if we were able to swim in most of it, that would add a new dynamic to running a dungeon/raid that we haven't really seen except in the Kael fight in MgT. Can you imagine being able to move in three planes during a raid? That would make for some interesting fights.

I'd much rather see Gilneas overrun with worgen and a continuation of the Scythe of Elune quest chain there.
I'd start the naga storyline out somewhere near the coast in Desolace.

Yeah, Glineas has been rumoured to deal more with worgan then naga, beside's why would Aszhara go after some dinky little Alliance provience, when she would much rather retake her ancestral homelands on Kalimdor heh.

From a tactical perspective, it would be much better to take "easy-to-claim" lands and build an empire before going to full on war. It starts with some dinky little province (I'm not sure if Gilneas is still a part of the Alliance), but soon it could grow into the control of the entirety of the Great Sea. That's when you take back what you see as yours. :D
But yeah, I think that it would be more interesting to see a worgen problem rather than a naga problem. I'd really enjoy seeing more of the Scythe of Elune quests. It could give the Worgen some more lore, and maybe set them up as a future playable race.

Except Gilenas has no major ports, it would be far better to hit either Southshore or Menethil harbour first, then you would cut off reinforcements from Howling Fjord and Theramore.

It doesn't have to have any major ports, the naga could easily build themselves one. It's in a great location to do so.

If Queen Azshara wanted to reclaim land, she would probably start where her kingdom originally started - Zin-Azshari, what we now know as Azshara. She was noted for her vanity, after all.
