If you look at the UI+Macros section, in the sticky titled "What macros cant do", you'll notice you cant have it fire one ability if its not on CD and fire the second if it is on CD.
However, here is how I work a lot of my spacesaver macros:
#showtooltip
/cast Silencing Shot
/cast Aimed Shot
/cast Scatter Shot
Of course, you can put in whatever abilities you want. For me, I find it easier to put the ability I will use most (or want to watch most) on the nomod, the second-most ability on shift, and then one I wont use as much on alt. I dont use ctrl, because it interferes with pet commands, and I dont want to rebind my pet commands.
Note that for this to work, you have to make sure you don't have shift+(number) bound to anything, and shift or alt can't be you're auto-loot, auto-self-cast, or focus-target key.

Silencing shot is not on a cooldown, just like the old Kill Shot.
