Go Elixir and sell Flasks. Epic gems are affected by Transmute spec, but IMO I can't see this making more money than selling Flasks. Why? You can only transmute once a day, best you can get is 4 extra gems, and while awesome, you won't get that proc often enough. With Elixir spec, you can put up as many Flasks as you have mats for and the proc's are at a reasonable rate.

try to see if you can find a farmer to provide your herbs for you, they usually have high quantities and a lower price then the auction house, the farmers i buy from provide me with all the herbs i could ever want for about 3-5G cheaper on a stack (20G at Ah, i get it for ~15G).

I have an elixir spec and a transmute spec alchy, so I'll just show what I do on a daily basis.
Xmute:
Send 1 Scarlet Ruby + 1 Eternal Fire per day, turn it into a Cardinal Ruby. 15% chance of getting more than 1, so you'll get about 1 proc per week for an extra 200ish gold. Non-proc, make about 100g profit compared to just selling the scarlet ruby and not buying the eternal fire. Add 15% to factor in the proc over long term, 115g per day.
Elixir:
On top of the 100g profit for doing the above with a Cardinal Ruby, Purchase 10 Frost Lotus (270g), 50 Icethorn (50g), 50 Lichbloom (50g), 10 Enchanted Vials (8.5g) = 378g cost. Make 20 Flasks of the Frost Wyrm, which, percentagewise, gives me 23 flasks, each flask sells ~ 27g, 621 - 378 = 243g profit. And I can lather rinse repeat for Flask of Endless Rage. The ceiling you hit is flooding the market, and occasional fluctuations.
The xmute spec would just get 20 flasks, make 540g selling - 378 cost, 162g profit, net 66g more profit from the elixir spec (since I have both types, I don't do this part myself). Of course these are numbers I pulled out of my bum since you can make more elixirs, but I find 20 per day on my server is borderline market flooding, depending on the day.
The area where xmute can make up is on items that don't have a cooldown like Meta Gems, and anything pre-LK. The market for gems are pretty tight since they're not strict consumables like Flasks. People don't need new gems when their raid lockout resets.

i don't have an alchemist (yet) but if i were to play around with my servers pricer i would get
580G for buying 20 frost lotus, 100 lichbloom and 100 icethorn.
40 flasks of the frost wyrm sells for 22g so i would price mine 20g/ea this would give me 800G
800-580 = 220g profit for a bunch of crafting, and this does not include elixir procs, so if i get any procs i just add 20g to the profit section. =)
