I have recently returned to WoW after a couple years away, and got my lock up to 85. I am in mostly blue quest reward gear with a total gear rating just barely high enough to get me into cata heroics. I have not yet purchased any enhancements or enchants since I am hoping to replace a good deal of my gear, hopefully quickly, with better gear - and I don't really have the gold to do all the enchants twice...
I read the FAQ along with all the old forums I used to frequent. I have modified my PvE spec to a 31/0/10 affliction spec. Trying to incorporate everything I have read, my rotation goes something like this:
CoE - if the mob is 300k+ health (less than that and fights seem to end too quickly for it to matter much)
Soul Burn then an instant Soul Fire - for the haste buff
1 Shadowbolt - for the debuff it applies
Haunt
UA
Corruption
BoA (or BoD if mob health is around 500k or higher)
At this point, if the tank has more than one mob on him, I throw a Soul Swap (with a Soul Swap glyph so the dots all stay on the original target) and then choose another target and Soul Swap again to get the dots all up on a 2nd target.
Then it is a couple Shadow Bolts, until it is time to refresh Haunt, then UA - which automatically refreshes Corruption. More Shadowbolts, refresh dots as needed.....

According to the Sim tool I should be close to 9k dps......but I am consistantly working hard to maintain 6k dps..... Any ideas on what I could modify other than better gear (since I already know I need better gear) would be very much appreciated! :( With 6k dps I am stuck in all regular runs since these days that appears to be far too low to make a heroic group happy.....

Well that's your first mistake. Gems/Enchants are very important these days. Secondly, your in quest gear? Get normal mode gear from the 85 dungeons. It's better. Third, try to get some vendor gear that is an upgrade.
Are your profs maxxed out? Cause that can be a good dps increase. And even though the cata flasks/buff food are expensive, the wrath ones are cheaper and can also boost your dps.
btw including an armory link tends to get more indepth advice.
Simcraft is more often than not going to be higher than your real dps, as it calculates for a toon standing still almost the entire fight, and there is a fair bit of movement in heroics atm. Pretty much it comes down to knowing the fights and practicing your rotation.

I guess if enchants are my only next step I will start looking into them - any chance anyone could tell me, with my currenty gear, which pieces are likely to take the longest to replace so I can look at enchanting those first?

The first pieces you want to aim for replacing is anything with spirit on it. Spirit is purely for mana regen and with Life Tap we don't need that, ever. Your next desire for replacement is anything under ilevel 333 and also your staff. If you can get and ilvl 333 main hand/off hand pair they will be better than the staff, mostly because of the (very cheap on mats) off hand +100 Int enchant. Also even lower level enchants are better than no enchants so don't think you have to use the msot expensive ones.
Also try and get your tailoring up to max level, not only will you get some gear from it, but you also get the leg and cloak enchants for next to nothing.
Another thing is, you want more +hit gear. So maybe try and get a +hit trinket as soon as possible. Just remember, it doesn't matter how much haste/mastery/crit you have if you can't hit the enemy.
Other than that the only thing I can advise is again, the best way to increase your dps is to know the fights well and to practice your priorities.
