1) Why did the worgens attack each other in the beginning?
2) Who ultimately took over Gilneas at the end of the Worgen starting zone?
3) How did the Worgens become so strong as to attack the forsaken at all times?
1- During the first part of the Worgen starting zone (before you can transform into a Worgen) the Gilneas aren't Worgen yet, they are normal humans that are been attacked by feral Bloodfang Worgen (a pack of feral Worgen led by Ivan Bloodfang).
2- I think there wasn't a clear winner at the end of the Worgen starting zone, some Gilnean Worgen stayed behind and formed the Gilnean Liberation Front (GLF) to push back the advance of the Forsaken.
3- Genn Greymane went to Stormwind and request the help of the Stormwind kingdom to defend Gilneas, Varian dispatched the 7th Legion to help the GLF. Also, Darius Crowley (the leader of the GLF) requested the help of the feral Bloodfang pack (the same that attacked Gilneas City before the Cataclysm and the invasion of the Forsaken)-

Right now there isn't any reason why the Worgen attacked Gilneas City in the first place other that they are feral and aggressive beasts. And he wasn't on the side of the Gilneans when the Forsaken attacked, he was contacted by Darius Crowley some time after that, during the time Worgen starting zone Ivan and his pack wasn't on either side of the conflict.

The worgen possibly were running out of food in their territory somewhere around Gilneas City and simply moved onto where they could next find it: Gilneas City and its population. Alternatively, a hunting group from the Bloodfang pack stumbled upon Gilneas City by accident, entered it in search of food, and the situation escilated as Gilneans were infected. The Curse of the Worgen comic will probably reveal why after some time.
Oh, and its Ivar Bloodfang, not Ivan.

I think the ferals of southern silverpine (Ivar Bloodfang's) and those confined to Gilneas (mostly gilneans themselves?) are two completely different groups. Otherwise, Ivar's first appearance wouldn't have been during the conflict in Silverpine, much after the gilnean exodus.
Except if Ivar is mentioned in one of the worgen introduction quests and I missed it...
I think the Bloodfang worgen in Gilneas are also mostly Gilneas, but it is certain that Bloodfang worgen - or Ralnaar's worgen (havn't read the comics, so I don't know) - started it, having managed to scale the wall or mountains around it. After all, most of the worgen mobs in the Gilneas starting zone are called
Bloodfang
. Be it because of the search for food or that one or a few were banished from the pack.
But yes, Ivar Bloodfang himself was probably not personally responsible for the worgen outbreak in Gilneas. It is possible, though, that the comics will prove this false.

The Silverpine assaults are after the fail of the Hammer that is destroyed in Gilneas.

Hammer? I assume you meant the airship that was used?

It's a Hammer style airship yes; that's more or less what I call them, and the Alliance are 'Skybreaker' models.

In the end of the undead storyline the worgens surrended, if so then how come the undead didn't take over gilneas? Theres no resistance
They had also been forced outside of the gates and kept outside before the worgen surrendered, and their queen killed (then ressurected) right after the negociations took place. The only reason Gilneas isn't theres is probably because they're regrouping to march through the gates.

And Alliance forces are still arriving to help; hence the Battle for Gilneas.
