This started when 3.0 went live..I wouldn't expect it to be fixed anytime soon and yes it is the most annoying thing ever. To make it stop you will need to create a macro for each of your shots you are likely to use in combat that goes
/cast Steady Shot
replace Steady with whichever spell it's for of course :) This will keep it from happening the vast majority of the time, I've still had it happen if i'm in the middle of a Cobra right as the mob dies but it's much much rarer occurance than it was without the modifier.
If you want to still be able to autotarget you can make a macro that is
/cast Hunter's Mark
/petattack
/cast !Auto Shot
just be careful with it but it will continue to auto target if clicked without a target and can be useful when farming :)

There was an option during (most of) WOTLK to stop attacking when a mob died. I know this because it would become unchecked after each patch release, and some hotfixes, so I would check it at least once a week and (of course) after each patch release.
That option is no longer available.
Esc->Interface->Combat-> "Disable Auto Attack" (I think, not in front of me).
That being said, it doesn't stop the problem.

It used to be Disable Auto Attack/Auto Shot. That's why it's not working.
