I cant seem to make very good profit with alchemy anymore. I recently changed to transmutation master.

The only way to make money as an Alchemist on my server is to have a herbalist and jewelcrafter. Pick your own herbs and prospect ore to transmute into Inferno Rubies

there really isn´t any profit in it right now unless you can find common red gems cheap and convert to rubys. You can try selling the treasure hunting potions.. they have a good profit margin, but you will only sell a couple a day if you are lucky.
The best thing to do is keep an eye on the AH for when someone sells a stack of the carnelians cheap.

as transmute, i make most my profit form making inferno rubies. i check prices of carnelian daily.
your daily volatile transmute will make you steady profit. but i am doing truegold transmutes still because i am stockpiling for my blacksmith who is close to unlocking new recipes from hyjal dailies.
i also transmute meta's. even the skyflare and earthseige sell regularly. again, check cost of mats daily and pickup what's cheap. for example, eternal fire may be 25g one day so i buy what i can and then find them at 75g (which is not worth buying because the meta only sells for ~75g!). the spiritshadow diamond meta is a tough one because carnelian are undersupplied (esp. since i burn through so many making inferno rubies), and often 1 of the 6 diff colored gems are not on AH at all... but here again i check daily and stock up on what's available and cheaper than usual.
i check the prices of herbs every day, and stock up on what's cheap. i also make a lot of potions because i find they are selling for around 2x the herb cost. vary stack sizes: 1 stack of 20, 2 stacks of 10, or 4 stacks of 5. flasks i find are sold at a loss, so skip those. elixirs i have not explored.
in short: check prices daily. stock up on cheap mats.

I have two alchemists, a potion spec and an xmute spec.
The potion spec is also one of two inactive toons that I have, so I keep him parked in Uldum and do a daily xmute then mail airs to my bank toon in SW. The xmute spec does a daily truegold, unless I'm low on volatile waters, fire is never an issue nowadays, airs come from the other daily xmute. I buy waters when they are less than 10g, life at 3-4g in bulk.
I haven't sold any of my truegolds since the patch, but I think I've been pretty lucky in terms of procs, I dumped all of my Truegold the day before 4.2 for all the people who wanted to stockpile at crazy prices (sold my stock for 650 each, they are at 400ish now, pre-FL unlock) and I'm back to 48 TGs.
Potion spec money making: Golemblood/Volcanic/mythical mana/Tol'Vir
Tol'vir: mat cost - 3-4.5g, sell for 8-9
Volcanic: mat cost: 4-5, sell for 9-10
Golemblood: mat cost 6-7, sell for 10 (I rarely make these, barely worth it)
Mythical mana: mat cost 6, sell for 10-15
If I can't buy the mats for those prices, I don't make em. And potions are only worthwhile if you can do it in major volume and can afk while making them (I log on at work for that, can't rally play, but can craft and play the AH)
Xmute: when I can get carnelians for 300g/stack and heartblossom for 50g/stack, I make rubies, comes out to a little under 60 a ruby with no procs. Rubies get cut to whatever is least represented on the AH, and dumped for a minimum of 90g. Gems have a relatively high relisting cost, so this one can be semi-risky.
