As far as I can tell, however, Blizzard does not provide a way to actually save the recipes to a file without the user reloading the UI or restarting the game, which seems to be the common complaint about the process.
Your correct that the only way of sharing information between addons and the outside world is through reloading/closing WoW. But you may want to look into the idea of having something like wowhead has that automatically uploads the lua files once WoW closes.
Just had a skim through the addon, you should be able to make most of that code user friendly - make it clear the list once it starts a scan, and make the scan happen on the events "TRADE_SKILL_SHOW" or "CRAFT_SHOW"

I have code to get the professions, but blizzard stopped addons from opening profession windows automatically in 2.0 (it used to be something like CastSpell("Alchemy"))
