There is a new version of bongos that is being used, have you updated it recently?
I think i am using Bongos3 and Im not having any problems with it.
I'm not sure if curse.com is carrying it or if ...
A quick search for it came up with wowinterface having it.

However, The guy who created it is no longer updating it. As he stated on the link, he is working on something called Dominos, I have not tried it as I am having no problems with my bongos3,

Hmm,
Have you recently update all your mods or downloaded a compilation that may have included another Action Bar addon, I know Bartender is one I started using when my Bongos 2 started messing up till i found B3.
Other than that, maybe checking your add on folder to see if you have it in there twice, (not even sure if that can happen, just speculating)
and then check the option on B3 themselves, Im not at home so I am unable to tell you exactly what to look at.
If all your options are checked to where you want them i suggest unlocking the bars and right clicking on your action bar 1. There are more options available there. Something I found out when every time I clicked on an NPC my bar would change.
I am also having a little trouble understanding what the problem is exactly.
Lets focus on your action bar 1.
Lets say you place your melee attack in slot 1, it duplicates onto slot 2?

You can bind them using the default blizzard UI bars. I believe the line to look for through key bindings is either "Secondary" or "Special" action buttons.
Yeah, this. I dunno why I was thinking about it the other way around.
