You seem to have a decent grasp of what you're doing. These are the tips I've got from my perspective as a BM hunter playing quite a bit in the 50s bracket.
A good thing to keep in mind is the ultimate bg objectives, and this should be the way everyone plays, though it doesn't always work like that. Doesn't matter so much how many hks you have or whether or not you top the damage dealt list if you lose.
Frost trap, wonderful way to slow a large advance of enemies either chasing your flag carrier or trying to get to a node/flag, stealthed enemies can also trigger this which can sometimes let you know they're coming. Say you and another teammate are approaching a flag in ab. You see that there are also a few enemies coming at it from the other side, you run past the flag, instead of dismounting and trying to cap it, you drop a frost trap to slow them down and draw their attention away from the teammate capping the flag.
Freezing trap, pretty obvious use on this, can be paired with flare to try to get a rogue or stealthed druid to attack you from a certain angle thus triggering this.
Hunter's Mark, 100 yard range on this, that's a long way, pop this on a rogue who's approaching you on his mount and when he tries to stealth off the mount and attack, you can still see him, hit him with a serpent sting and it'll make it that much harder to vanish and retreat/or attack again.
Flare, 50 mana, very cheap, removes stealth, again prevents vanish if they try to use it in the radius, very nice stuff. Noticing the sound the game makes when you pass a stealth character can help you know when to pop this, probably some way to replace audio files and make that sound a very easy to recognize one but I'm too lazy.
Feign Death, also cheap mana cost on this, can fool some people into ignoring you or dropping pet aggro or interrupting their spells. Can also be useful if you're not still in combat but don't want to wait the few seconds to eat/drink or mount.
Scare beast, very useful vs druids or shamans, or other hunter's pets.
Tracking, you should have one of these up at all times, the most useful are probably humanoids, hidden, and beasts(druids/shaman/hunter pets. Don't be afraid to ping the map letting your teammates know where the enemies are coming from or running to, the more info they have the better.
Eagle eye, this can be useful to keep an eye on faraway spots, especially when combined with tracking in ab, best used briefly as you can be ambushed by not noticing what's going on around your character.
-Whew, I know that's a wall and a half of text but those are the thoughts and tips I've learned from doing battlegrounds with my hunter, overall a very fun class to play. The main drawback is once you've burned through your mana you don't have a ton of damage to dish out, bring lots of pots/and drinks and have fun :)

If you're playing defense in the flag room of WSG, I've found it's great to have a shammy guarding with you. The Tremor Totems and Grounding Totems always help. I've been in alot of games with this combo on the flag and the opposing team has almost never been able to get the flag away from us, unless it's been a zerg.
A rogue is also good to pair up with in the flag room, a FC won't last through the constant barrage of DPS you and your teammate are putting out on him, and this combo also gives a large ammount of CC for any healer that might be with them.

And in WSG, remember that you are pretty much the best to defend the flag, since you can see anyone even getting close to the flag with track humanoids, and can call for help if you don't think you can handle it.

If you are a NE, get a cat and train prowl on it....absolutely golden when stuck guarding a base, especially alone. Frost trap + prowl/aggresive/stay at flag + shadowmeld in combination with a stealthed rogue will usually suprise the heck out of the opposition.
Could also be useful for non-Night Elves too. Hide behind terrain with Aspect of the Beast (a spell most hunters probably don't know htey have, let alone used it ^^). It's not quite as safe as using shadowmeld, but can still give a huge advantage.
