A number of end-game guilds consider affliction benefits (shadow embrace, imp, malediction) to not be worth the loss in dps. Malediction can be computed, the others are more subjective but if they don't have problems with tanks dying early without affliction warlock, then the benefit is probably very small.
If you are really talking SWP end-game guilds, they mostly are at a level where the difference in damage won through improved CoE is lower than the damage lost from being affliction rather than destruction (+ negative ISB uptime impact).
Though if you don't have the gear to be an efficient destro lock, then you probably don't have the gear to join them either (without being regeared by them in farmed instances).
That being said, others do bring Affliction locks for that exact purpose and progress well too. Simply the utility you bring is not game-breaking. Some like it, others have no use of it, you just have to find the right ones.

It depends where the guild you applied to are in end-game progress. If they are not yet in BT, they are ignorant. If they are in BT, then they have a valid point.

when you get bt/mh gear, call it T6 set bonus 6% dmg done by shadow bolt increased then you go demo/destro and start borring spamming shadow bolts etc :P
affliction locks are being pwned with dps by destruction so sad.... but wotlk is changing it ;)
