Profit: about 45g
mayby the more simple transmutes like earth ---> fire will give me more money?

Skyfire Diamond
2 x Primal Air and Primal Fire = about an hour and a bit of farming
9 x minor gems = maybe 9g on AH
Sells on AH for about 140g.
Also get a few greens to disenchant whilst farming, lots of vendor trash (maybe 20g) and today I got a blue JC recipe.

Spending less on the mats, by farming, will more than double your profit. Depends on how much time it takes you, really.

Yes, but if the mats are worth more (i.e. you farm instead of buying, thusly translating time into money) you're often ahead to sell the mats instead of blowing your 1 day transmute cooldown.

I would disagree that Transmute Spec is a good way to make gold. You have an initial outlay of 4 primal mights. So you need to proc (making a primal might no less) four times to break even. Doing this only once per day, it may take you over a month to do this, and a month is being generous. Depending on your server, you may not find enough people needing primal might transmutes.
My suggestion? Farm sporeggar rep and get the Earth to Water transmute. Even if you aren't a blacksmith, you can buy primal earths for 3-5g and sell the primal waters for 20g. Every day, 15g profit.

Final - You must be really lucky. Most people are reporting an average of 20% chance to get a proc on Transmute Mastery (I have it and that is verified in my experience as well). So that's one proc of +1 to +4 primals a (five day) week. +90 - +340g/week depending on your server. I can buy the mats for Earthstorm Diamonds at 25-35g and sell the final product for 95g on Stormreaver. Thusly I make 60g-70g/day AND when transmute procs I also get to sell the extras for 95g each.
Maximum using your 'Lets do this for free for people and keep the extras' strategy: 400g / week
Maximum using mine: 730g/week
The free with mats strategy works much better with potions and elixirs which you can make more than one of per day.

Transmute Mastery procs are bugged right now and are at a lower rate than they should be.

Ahh, that makes sense.
I guess it really does vary by server. Alchemy has been very nice to me in terms of funds and discoveries. Meta gems are usually pricey on our server, going for uncut 90g-100g, cut gems 140+.
Transmute Mastery procs are bugged right now and are at a lower rate than they should be.
I keep hearing that, and I've heard it after each patch since it went in as well. I've been seeing almost the exact same rates I was before the last patch, so I still suspect it only appears that way due to small sample sizes. I hit two procs in a row last week (x3 and x2) so I must be more lucky than I thought.
Originally I was going elixir mastery, but switched to transmute due to not needing extras and the non-discovered recipes selling for less than mats on Stormreaver.

imo the hole idea of transmuting is not farming
just buy mats off AH and do double the money you bought them for.

Actually, there is a very nice way to make money.
Transmuting specialzation. Cost: 4 Primal Mights.
Benefits: Chance of 1-4 extra of whatever you transmuted.
Result:
1. Macro: Transmuting alchemist LFW! Can do <Primal might> (or w/e transmute you want to do)! Your mats = free, tips appreciated but not nessacary by any means. Pst!.
2. Spam macro in trade channel (once every minute usually works), until someone asks for it.
3. Keep any extra primals unless purchaser decides he wants to buy them as well.
4. Possible 100g-400g profit (depends on Primal Might server price), with doing almost nothing! Pretty good thing imo.
You do have a chance at getting no benefits, but it's a risk worth taking. if only it were that easy....
i guess it might just be me or my server, but everytime i transmute might and it procs, when i wanna keep the extra (i even refuse tip if they let me keep the extra as tip) people raise a stink about it "hey man i farmed those mats its my 2-5 might!" when i gotta be the ass and say "yeah? well i farmed my skill! if you wanna keep extra transmutes, i can give you a recipe for a philosophers stone right now, your choice" or something nicer like that. a few times even if they wouldnt stop moaning on about it i'll say "alright ill sell you the extras half price then!" or something because its bad for business to be an ass cause some of these guys go and tell their guildies who for some reason just auto ignore me.... (rant over)
anyone else have those troubles?

The idea is to make money. You make a lot more overall by doing your own farming. If your time is very limited and you don't need to make huge amounts, then sure - buy all the materials on the AH. But then you are at the whim of primal prices and availability. You also miss out on the extra gold that comes from trash drops and random greens/blues. If you don't sell your gem first time round, you've just shaved nearly 2g off your profit. If you are relying on transmute procs, those are currently bugged and happen at a lesser rate than they should.
On the matter of procs using materials that aren't yours...the best approach is to be honest. Decide on your policy in advance and let people know. You might lose out on some transactions but you can only do one a day anyway - it's not like you are scamming hundreds of free procs a day.
