As a super brief response to your questions though:
- Yes it adds to how much you have to pay attention. Luckily the basic moonkin eclipse rotation is very easy. Get some addons to help your awareness of everything you need to be aware of, make keybinds for everything so you can move and DPS seamlessly, enjoy your raid.
- that your proc might sometimes be wasted is not relevant. The 3 points will never provide anything as good as eclipse when put elsewhere.
As a note on your alternate builds, if your focus is 25 man raids, you probably don't even need Intensity. I raid with 1/3 Moonglow, 0/3 Dreamstate, 0/3 Intensity, and i never go oom. I only innervate myself on the longest fights (KT etc). All other fights my innervate goes to our arcane mage when heroism hits.

Eclipse is actualy used exactly how you stated. There are 2 kinds of Eclipse: Lunar (Wrath-proc'd) and Solar (Starfire-proc'd). So to proc Lunar Eclipse, one would apply DoTs then spam Wrath until Eclipse procs, when you would either a) refresh DoTs and spam SF or b) just start spamming SF. (A) would result in losing a few seconds from Eclipse due to refreshing DoTs taking a GCD, while (B) would lose some of the bonus effects from having those DoTs on your target (especially with Imp. IS). It's all based on what you want to do (although I would love to hear about the general consensus as to what to do in that situation).
A is quite good for starting boomkins just getting used to the rotation as it hits all the major points.
B is for older boomkins wanting to squeeze that last bit out. You only refresh MF only if you are in the first half of Lunar Eclispe.
