What would adding enchants to item comparison give you? Either you're:
a) Comparing items of different slots, which is pretty pointless as item/stat budgets change depending on the slot anyway, or
b) Comparing items that go in the same slot, where comparing enchants is pointless because any given enchant can go on any item for that slot (with exception to level requirements, but why would you compare items across expansions?)
It makes sense to add gems to the item comparison because different items have different amounts of sockets. Enchants don't work that way, they pretty much all can take the same enchants (excepting lvl requirements, as said), and only one enchant at a time.

So you want to use the item comparison tool in a way that doesn't compare items. Okay. I realize people do that.
To me, your request sounds a little like, "you know that hammer you have? You know what would make it better? If it had a screwdriver on it. I'm having trouble getting screws in with your hammer."
Plus, as a software developer, I have a pet peeve against users who think any suggestion is "easy to implement" when really they have no idea. I try to give the Wowhead devs some slack, even though I know what it takes to develop web applications, because I don't know how they have stuff set up behind the scenes. Just `cause an idea seems simple to you does not mean that it's easy to include.

Just to be clear, I'm not one of the programmers—but I might be able to shed some insight on this.
This would (probably) be fairly easy to implement, only taking an hour or two of work, plus a site update. The reason why it's not likely to happen is because we are in the home stretch for the initial release of the profiler right now, where every hour counts—and it's better to push up the release of the profiler than it is to add this capability to the item comparison, where (once the profiler is released) it hopefully won't be necessary anymore.
So, hang tight—hopefully you won't need stopgap measures for long. :)
