Oh more then likely, but they will probably take out the main back door, and make the instance portal similar to Stocks heh.

From a Cataclysm lore perspective, Gnomeregan makes the most sense - it doesn't seem quite right that a whole playable race of 85's can't re-take a town full of 28's. So the workable thing would be to turn Gnomer into an Alliance home city (it shares a zone with Ironforge, after all), and make Gnomer an instance inside, both 28-normal and 85-heroic. If there's no plan to add another Horde home city in Cataclysm, then Gnomeregan could be added as a stop on the Deeprun Tram, and basically become an extension of Ironforge.
But in terms of personal joy, I'd be most pleased if one of the "big" dungeons got re-mastered into a heroic instance. Dire Maul (16 bosses), Scholomance (13 bosses), Uldaman (11 bosses), Scarlet Monastery (8 bosses), and Maraudon (8 bosses) would all be excellent and would fit well into the new "wing" philosophy we're seeing in ICC. BRD, with 20 bosses, wouldn't work: I see it as an early experiment in "progression 5-manning," intended to be run several times, and is simply too large for the quick <60-min 5-mans that are popular now.

We should be LEFT WITH THE OPTION to do it old skool style or revamped. So I hope that Blizz will not just 'delete' the old instance like they did with Onyxia, which is actually pretty sad I think. It's cool that Ony is back and all....but just leave the lvl 60 Ony raid alone so people can still solo her now and then. It's just awesome to do those kinds of things and now they have taken her away.
I'm pretty sure they're just giving us a heroic option, like all Outland/Northrend dungeons at the mo'.
