The colors signify the 'range' of the gear in question. For example, someone in all epics will have a purple gearscore (or even orange if they can boost the items high enough through enchants and gems). This is an average taken over their entire gear, so someone in 3 blues, 2 epics, and the rest greens will likely have a blue overall gearscore. The percentages are simply the percentage of the total score that that particular stat makes up. For example, if you see 75% next to items, it means 75% of that item's gearscore is coming from the item itself.

I'm not sure if this is what you wanted or not, but I think I've got a "better" answer for what you're asking.
The gear scores, like most sites, follow the level of your gear. Grey, White, Green, Blue, Purple, Orange, and Tan. Though I can not provide details on how the levels are broken up in the WoWHead system, nor how the score is calculated, I can tell you how to interpret the colors.
Generally, you will not have a grey score past level 20, you shouldn't have it past 10, sadly some still do. Grey represents that your gear, as a set, is rated as being of poor quality.
From 10-30 you generally see gear scores in the white or green. White represents a common quality while green represents an uncommon quality, which is average.
From 30-75~ you generally see green or blue scores. Blue represents a quality of rare. These are decent quality gear mostly used for leveling.
From ~75+ you generally see purple. Purple represent an epic quality of gear. Most commonly you see raiders and PvPers with this quality from the earliest of levels possible.
Now, as I mentioned, there are two more colors, orange and tan. Orange represents a legendary level of gear. This is the hardest and rarest level you will see in gear ratings. For the most part, the only way to reach this rating is to have all the best gear, or near best, with the best gems and enchants in the game. Tan is not used for rating gear, but it would represent artifact level gear.
