Ok, if you were able to figure out what the above table is and means, then just skip this next paragraph and go to the questions.
The row/column intersections show the starting rep for a level 1 (or 55 DK) of every race. Since the Horde factions start with some rep in the neutral tier while other are friendly (and I didn't want to have to differentiate between neutral and friendly by writing "neutral" and "friendly") I just followed the table to the right for calculating rep in any tier. Therefore, 400 is 400 neutral, 3000 is 0 friendly, and 4000 is 1000 friendly. Got it? Good, then read on.
Ok, here are my many questions.
How is the Alliance/Horde rep decided and what is its purpose?
It's not an average of the 5 factions or even the 4 original factions, and I don't believe I've ever seen a use for it in-game.
What decides a new character's rep in the 5 factions?
The Alliance ones make sense: 1k friendly for your race, 0 friendly for Exodar unless you're Draenei, and 100 friendly for the others. But the Horde are all over the place! They have 1k friendly for their race, but the rest are almost seem to be randomly 400 neutral, 500 neutral, or 100 friendly.
Why aren't the reps the same between main factions/
Horde get more main faction rep than Alliance (500 vs. 300), but Alliance get more individual faction rep than Horde.
If you have any wisdom concerning these issues or can point me in the right direction, bless you.

This is what I've seen.
For Orcs, Trolls, and Tauren, they start out as Friendly with the Kalimdor Horde races (Orc, Troll, Tauren) and Neutral with the EK Horde races (Forsaken and Blood elves). And it's vice versa for Forsaken and Blood Elves.
For the Alliance, it seems to be Friendly with all races, regardless of what race.

It's purpose is for discounts and buying additional mounts. Can't access the mounts from another faction without being exalted.
It is decided based on lore.
Alliance members are generally on good terms with each other, which is why they all start at friendly.
Horde members don't trust the forsaken (with good reason), which is why they start at neutral. The forsaken start at friendly with the Blood Elves because Sylvanas is/was a Blood/High Elf.
Edit: Sylvanas being the Forsaken leader.

It's just the way it is heh.
But for the Forsaken thing; only the BE's are friends with them and vice versa.
I wouldn't complain though; you need exalted Stormwind or Orgrimmar for the cheapest flyers, and exalted for everyone else to get the other mounts... and seeing as the rep grind is easy now meh.

I was referring to the Alliance/Horde rep that you see in-game above the stack of city rep. Namely this...Faction Human Dwarf NElf Gnome Draenei

Well one last comment: You can't max it out; none of my toons have it at Exalted with the Alliance, even though they are exalted with five cities.

Yeah, mine's at 9459/21000 Revered with all cities max-exalted. That again begs the questions "Why is it there. How is it figured. and What is it used for?"
What's your Alliance and city rep on your toons?

No clue heh, not sure how to get it to show. Blizzard was probably going to do something with it... but like so many other things, scrapped it at the end and left alone.

Well the things for Northrend used to be for the achievement when you got Valiance Expedition/Warsong 'whatever' (sorry don't have a high enough Horde for that heh) to Exalted.
