There really isn't much in it. LFR Souldrinker will probably do more damage, but then if it leaves you without full CTC, HoM would be better. Chances are it won't make a difference either way.

It is also damage done to the boss, last madness kill I did 636k damage with the proc from my weapon.

I've got the next tier higher of each weapon (403 SD and 410 HoM) but I think this applies the same way:
Use HoM 90% of the time but have a button bar or macro set up to easily switch between weapons. It costs 1 universal cooldown to do so and it can be a big DPS increase in certain situations:
1.) Yor'sahj - once he starts channeling his oozes switch to SD for more DPS on either him, the mana void or the ooze depending on how your raid does it. Switch back to HoM as late as possible...probably when he gets a 2nd stack of the debuff on you.
2.) Hagara - frost pillars. Nothing more need be said.
3.) Ultraxion - the first half of the fight, if not the whole fight. You spend a great deal of time below 100% which is where SD helps you. More importantly, since Holy Shield is 100% uptime you are basically invincible for the duration of that fight if you know how to push a button.
4.) Spine - switch for Burning Tendons, keep it on for the early part of the fight where there isn't any real damage being output, go to HoM once things start ramping up.
5.) Madness - switch after you are impaled and don't reequip HoM til you're tanking the next mutated corruption or a melee add at the end.
