Couple questions:
1. Are you running Windows Vista?
2. Are you logging out via esc->logout (or /logout) or esc->exit game (or /exit)?

Well I'm also on vista, but I haven't had any macros go poof on me (except High Five's resource updater, but that was because his first version was deleting them if you logged onto a character without the appropriate profession)

Yep, im on vista, and i log out via going to the esc menu (by pressing the Icon that looks like the computer) and pressing logout.
Vista works funny with programs installed into the default install path (usually something like C:\Program Files or C:\Program Files (x86)). In essence, what it does is try to protect your system by preventing all of these programs from writing to those directories, and instead redirects all of the program's file access into another location, commonly referred to as the "virtual store".
What it sounds like to me, is that you have WoW installed in one of the locations I mentioned above. This means whenever WoW writes a file, it's not being written to C:\Program Files\World of Warcraft, but rather it's being written to something like C:\Documents and Settings\Your User Name\Application Data\World of Warcraft. What this means is that when you launch WoW after logging out, it can't find it's newly written files because they're not where it should be.
The easiest solution is to simply move the whole World of Warcraft file directory someplace else. For example, on my Vista machine, I have a C:\Programs directory that I use for applications that don't play nice with Vista's virtual store. IMPORTANT NOTE: World of Warcraft is special in regards to being able to move the entire directory, do NOT try to do that with just any application. It works with World of Warcraft because it was designed in such a way as to make it easily cross-platform, which essentially means they made the entire game self-contained inside of that folder (ie. it has no dependency on the windows registry or anything similar).
In short, move your wow install to someplace outside of those folders and everything should work.
