Guild rules are irrelevant if the group is not 100% guild or if the non guildies have not agreed to said rules BEFORE starting. I would not run with that guild again until you are all happy with the loot rules before it starts.
If someone is going to equip it they should win it and equip it on the spot to avoid any problems with them taking it to sell and that's the way I usually see it done.
If the raid leader said roll main spec, roll off spec, then I don't see why they would then AFTER the rolls say well thanks for rolling but we don't do it that way - then why do it that way in the first place? Seems to me if one of their side had won it, it may not have been brought into dispute.

I agree. If two guilds are going to run together (which i recommend not doing if possible, merging guilds into one is a much better option) then a set of rules should be produces and kept up online in a forum or location which can be accessed at any time. These rules should be done to cover all instances of loot. Loot really has 3 options to it
Give to Main Specc
Give to Off Specc
Disenchant it and use as guild mats (put in guild bank if BoE).
When it comes to the last option the best way to manage that would be to split the D/E or BoEs evenly if all possible. Naturally one guild will usually bring more members then the other in which case it would be better if possible to hand out mats in a good ratio (for example if its half and half then mats should be given in a 1:1 ratio. If the other guild has 2/3rds more people then the other it should be given in a 2:3 ratio.). Naturally it will be hard to exactly distribute it that way but all you can do is really try your best. With two guilds working together it would be good to be able to take out D/E mats from the other guild to use for enchants if possible to support the raiding cause.
Once again, I still believe that it is best to merge the guilds into one rather then raid with two seperate guilds. None the less the best advice as mentioned above is to make rules for the looting before hand for all cases of loot and strictly follow them.

I thought that everyone usually rolled on BoE's. Either way the person who won it first should have gotten it.
