i have been wondering the same thing...
normally on a long fight i start with Improved Fearie Fire - Insenct swarm - Moonfire and start casting Wrath till the eclipse proces where i then switch to Starfire
But what if the dots will run out during eclipse, or already have run out due to slacking in keeping the dots up...
For the second scenario, i hit myself on the head, but no dots during the whole eclipse period does pack a punch, so I put both on boss again... (is this good or should i ignore them till after eclipse?)
If the dots will expire during the eclipse period I tend to put the dots on them right after eclipse since i don't want to waste gcd for a small amount of damage compared to starfire crits... (i guess this is true, depending on when the dots run out during the period, though i don't know the 'breakeven' point)

is using IS with MF in starfire spam is a waist of time?
because of the global cooldown or the extra dot is useful ?
(i do have improved IS talent)
extra dots are extra dots, and since you've got the imp IS talent, (and maybe the glyph?) it would be very much worth it to keep MF, FF, and IS up at all times.
the only thing is, as far as other posters have said, wrath spamming and getting a lunar eclipse is superior to starfire spamming for the solar.
the other good thing about the lunar eclipse, is that you dont have to worry about refreshing moonfire for the extra crit percentage from imp IS, if you

as long as you still have ~6 seconds on moonfire. 9 Seconds on the glyph + 6 seconds left on moonfire =
15 Seconds
on eclipse. it'll hold you over :)

if you've glyphed starfire, it shouldnt hurt you too bad, if not (or if it's solar ) then i'd quickly reapply IS or MF, depending on which eclipse you got, and ignore the other. the bonus damage/crit from eclipse would make up for the few seconds of dots. expert theorycrafters please correct me if i'm wrong.

Imp FF -> MF -> IS -> Wrath (until proc) -> Starfire
You spam Starfire no matter if your dots drop while eclipse is up. The increased crit is determined by the start of cast, so if you have .1 seconds of Eclipse left don't refresh your dot, cast another Starfire. Once Eclipse is in cooldown, refresh the dots and spam Starfire as it does more DPS than Wrath in head to head chain casting.
Just remember that the proc of Eclipse happens when the spell lands, so if there is 1 second left in the Eclipse cooldown, and you need to cast your next spell, I don't recommend doing Starfire as there is a chance you will proc Eclipse off of it. Refresh any dots that need to be and start chaining Wrath again.
If RNG hates you, and your dots are up before you proc Eclipse from Wrath, reapply then continue on rotation. MF vs IS going first, I just do MF first since its duration is going to be increased with Starfire.

This is wrong.
There are 3 major points in a spell cast.
Start of cast - This is where haste from procs is applied.
End of cast - This is when hit/crit mechanics are calculated.
Spell hits target - This is when damage is applied to target.
In the case of SF steps 2 and 3 are combined since there is no travel time. Since Crit is applied at step 2 if you have .1 second left in eclipse refresh your DoTs instead of using another SF but only if the DoTs are not currently on the target.
All that aside there is a very, very small point in time when the Solar Eclipse is equivalent to the Lunar Eclipse. And this comes only when you are at or near BiS gear (gimmick fights like Loatheb aside). Until then Lunar Eclipse is your friend.
