Not tested this, but with the recent buff to armor penetration it might be worth making gems with +ArP as from what I hear it is essential in Ulduar.
I asked much the same question recently:

i know that the red ones sell the most, but i hardly never get em form the saronite ores. Also, the rings and necks are very low in ah :( ofc im doing the daily ro get new recipes ;D
prospect in larger quantities
outside of dailites, I've made about 3k a week for the last 3-4 weeks with minimal effort by buying saronite in large quantites, prospecting, and reselling everything - i usually prospect around a hundred stacks of ore at a time, which usually ends me up with around a stack of each of the rare gems and 3-4 stacks of all the uncommon ones - 3k a week is buying ~250 stacks a week - ymmv based on your server's economy, but i generally run about a 50% profit margin buying saronite at 16g a stack - if scarlet rubies sell for ~5x the cost of a stack of saronite (that's about where the prices are on my server), you will probably make all your saronite costs back before you finish selling the rubies
to improve my profit a bit on the rare gems, i've tried to pick up recipes that sell reasonably well - bold/delicate/runed scarlet rubies, rigid/brilliant autumn's glows, shifting/purified twilight opals, and solid/sparking sky sapphires all move reasonably well and bring a reasonable price increase over the uncut gems
do the JC daily - if you just do it and sell the dragon's eye, that's 700g/week with almost no effort
if you have enchanting, you can increase your profit by picking up eternal earth and crafting the bloodstone/sun crystal/chalcedony into rings/amulets and DEing them (leveling a DK alt's enchanting specifically for this)
also, the jade/shadow crystal lenses sell reasonably well - usually sell a dozen a week or so of each for 8-10g/each, which isn't all that much, but if you are prospecting large quantities of gems, you shouldn't have a problem coming up with a few extras
