I imagine that you would have more buffs during a 10 man raid than a 5 man heroic dungeon.
That may account for a difference.

You'll want to get Glyph of Seal of Blood, since they took away paladins mana gain from being healed unless you're deep in Prot. Also get the minor Glyph of Blessing of Might. Those are the two best, after that it's probably play style, and what you perfer. As far as dps being in the gutter, I'd have to say I've been noticing just the opposite. The patch that brought Ulduar actually increased my DPS.

Armory is down but since you asked for pure PvE glyphs go for:
Exo.
Judge.
SoB/Cons/CS
The last one is just whatever since they all increase your mana effectivity.
And as said before unless you have ~3400 str you'll want to buff yourself with BoM

Since we can't see your armory, here's a quick rundown of everything you need to know.
Socket everything for str unless you're not a JC and have to activate your meta.
First Come, First Serve rotation: CS > HoW > Judge > Cons > DS > Exo > HW
Stat Priority: Hit to 8% > Str > AP > Crit > Haste > Expertise > Armor Pen
(only need 7% hit if draenei or are consistently in a group with at least one)
Majors:
Glyph of Exorcism
Glyph of Judgement
Glyph of either Seal of Blood or Consecration
Minors:
Glyph of Sense Undead
No other minor glyph actually effects DPS.
Use AW every cooldown once you have 3 stacks of vengeance.

Put any extra points in whatever you want, nothing else gives you more dps.

It wouldn't be an issue unless your healers are very undergeared or terrible.
The only fight in current content where you might not want to use it 100% of the time is Gluth. And even then, you'd want to use it most of the time and just switch it off during decimate until you get a little healing, or even stop and HL yourself once and keep dpsing.

Just as a test, the other day I went to the target dummies in org. I used the four level 60 ones, so I would be critting more often, and divine storm (and in turn, SoB) would hit four targets every cooldown. After a while like that, I was at full health, and my HPS for that fight (with DS and JoL) was 200ish not counting overhealing. Meaning that when you're doing the most damage imaginable with SoB, you only do about 200 DPS to yourself.
