Build-your-base BG is starting to sound like what ought to be the next generation of Blizzard games - conjoined RTS and 'FPS' adventure. So imagine the World of Warcraft dynamics, but set within a Warcraft 3 environment.
You'd have a player (or several, a la Starcraft's 'team melee' mode) controlling the base building, and a couple of 'hero' units controlled by other players. How effective those hero units would be would essentially be determined by how effective the players are.
I do like the idea of a BG that goes back to the old Warcraft roots though, whether in terms of resource gathering by peasants/peons, or by construction.
