Typically, throughput on an internal drive is many times faster than anything connected externally. Stored items tend to be smaller bits of data that a program accessing them can piece out a bit without seeing issues. Large programs like WoW require pulling data from the drive into active memory (or disk caching) constantly, so a slower drive or drive connection can result in some nasty lag.
I'd suggest moving files (the things in My Documents) to the external drive and leaving installed programs (WoW) on the internal.

I just recently bought a 500gb Western Digital harddrive and installed WoW on it. There's no change in performance of the game, but it saves me some space on my laptop. WoW seems to run fine from an ext. harddrive.
