What you may be able to do is use the "i did not put an authenticator on my account" link and then after logging in put the new authenticator in.
If that does not work you will have to contact Blizzard and have them remove the authenticator and then you can put a new one on.
The easiest solution though is if you did put in a safe place the serial and restore code from the previous phone, you can input that into the new authenticator and it will be usable. I know that I have used this when I restored my android phone to factory state and had no issues.

I had a similar issue upon returning to the game from a 5 month break. I had flashed my iPhone to factory setting since leaving a silly me forgot to write the codes down. To gain access, follow the "I can't log in" procedure on Battle.net. Be sure you have a scan or digital copy of Government ID ready to provide and Blizzard will remove your authenticator ready for you to add another if you so desire and more importantly, play the game.
