Are all her stats, gemming and enchants in the right order, as well as talents?

Also, she needs to learn to not use the addon. Here's why, a little comparison..

They do it at the same time. The guy without clc ret is already spamming the crusader strike key, but your wife's brain is still thinking 'What is next', sees it, processes it and THEN hits it.

Its not a matter of "learning not to use the addon" - unless you are a perfect player, you will be playing far better with it than without it - and you will learn what comes next and override the addon's suggestions regularly.
Not using the addon, without being 100% aware, will be a loss often, the sligher loss of following the suggestion will likely be a greater damage output than not using it.

The biggest thing I see as a possible issue is the 2t13 bonus, clcret doesn't come with 2t13 as default, meaning it moves Judgement down the priority list, despite being a HoPo generator, so if your missus gets used to hitting J anytime CS is on CD and HoPo < 3 she will pick up a good deal of dps (provided she doesn't do so already)
The other thing is simply the RNG - Before I specced back to holy for offspec I could easily compete with any of our main dps'ers when rng favored me, but I did have some bad runs where I ended up a little deficient in HoPo because DP didn't proc at the right times, and with empty GCDs because AoW didn't proc for the first 45 seconds and such - that really hurts dps - as rets we have a lot of RNG going on.

Nooska is right. With the tier bonus, the rotation gets pretty easy.

CS --> Judgement --> CS -->TV or Inquisition
using Exorcism and TV when they proc and keeping Inquisition up.

Over and over and over.

35k dps on ultraxion was a little low "back in the day", but with the nerfs, I expect that runs on heroic are done with "lower" level gear overall (as less is needed) and so it seems reasonable

She's literally a single hit rating point shy of being completely hitcapped against raid bosses. Moreover, ret DPS really starts to come into its own when you get 4 pieces of T13 - 18% increased damage while all your cooldowns are fired is not anything to sneeze at. She should concentrate on getting her tier helm and gloves - even if they are RF compared to the VP gear, that set bonus is worth the drop in ilvl. I'd say for her gear level, and all things considered, she's Not Bad. Is she pre-potting, and stacking the second pot with Lust/AW/Zeal? This kind of thing also adds to the burst periods which get smoothed into overall DPS.

At ilvl 391, 35k is better than I would expect - 391 isn't even t13 normal geared, so yeah - she did good.
