Yep, 5 rogues would be good as an EFC hunting unit. Which then raises the point - would it be able to take down our 'optimal' FC group? It's the "my spears will pierce anything, my shields will block anything" argument, I suppose. Would 5 rogues be able to make mincemeat out of a raid-buffed Sacred Shielded, Power Word: Shielded bear tank in an ambush scenario where our FCs are waiting for flags to be recovered?
Probably, I think. In this scenario, three pally tanks would probably be a better bet - you could lay down a constant stream of Consecrate as a rogue-scan of sorts, and three sacred shields on the flag carrier would be worth about 3-4k every 6 seconds, depending on how geared they are, and whether one is holy geared as suggested earlier. Even so, I still think the rogues would have a pretty good chance of winning, since all they need to do is take down the flag carrier, whereas the FC party needs to take down everybody.
Either way, I'd hate to be playing in that sort of battleground :)

I'd think it'd be worse to have 3 pala tanks really.
Talented Sap can reach through a consecrate without exposing the rogue.
Allowing them to sap to break the "rogue scan" and even with the optimal FC party they can if the FC is buffed sap a bunch of healers then have a few extra seconds for nuking.
It would be better if the group stands on the roof with 2 dk's putting DnD on the entrance.
Or just have three rogues target the tank and two target a second healer to make them choose between saving a healer or saving a tank. Either way the FC is going down.
I'd say it's impossible to make an invincible FC team since there will always be an opposition (like 5 rogues) that can bring them down. Since the opposition only has to kill one person while the defense has to kill everyone attacking.
Or perhaps 4 holy paladins and a bear tank. The 4 paladins beacon themselves and HL spam the tank. The 4 sacred shields should be able to mitigate ~8000 DMG every 6 seconds.
And if they're able to overlap their HoSac's they can mitigate a fair chunk of damage from the tank.
Glyphing for HoSanc perhaps?
You'd always glyph for Hand of Salvation in PvP, I would've thought (I presume that's what you meant?).
4 holy paladins would definitely be able to keep the bear tank alive. I'm not sure that beacon'ing themselves would work that well though - too many overheals. You're also presuming that they're going to trinket out of Sap. For some reason I had the impression that Sap is 'from behind' only - backs to the wall?
The big question, as you pointed out, is how they'd kill the attackers. If they were coordinated, they could blow a GCD on Holy Shocking one of the rogues, but even with holy crits, I don't know that it'd do enough damage to one-shot a rogue in PVP gear. It would probably do enough to get them below 20% and into HoW vicinity though - that's all you're asking for, I guess.
It'd be harder to get out of the enemy base though. You'd be relying on SS and the occasional HL as you're running out.
Glyphing for Salv is what i meant yea >.< I dont really see it as a necessity. I cant argue with it being incredibly good but i find myself leaning more towards healing output and CC with my glyphs in PvP (Turn evil, SoL, HS).
The only thing i would see as a problem for the 4 holy paladins would be the first few seconds when the rogues appear.
Only taking into account the 25k+ DPS from 5 PvE geared rogues makes it hard for me to believe that the holy paladins would stand any chance. If they get sapped they have to blow a GCD on trinketing and thats 37.5k damage from the rogues (assuming the previously stated DPS). Though i dont know what would be able to stop that.
And this is just thinking of the maintained DPS they'll be able to keep on the FC. The initial burst of 5 ambushes can with crits easily go as high as 40k i'd think.
Sap can be applied from any direction. It hasn't been from behind since early BC i think.
With crits i definitly think that they would be able to get a rogue down to HoW range but during that GCD the rogues are still pumping out damage to the FC.
I dont think it's possible to have an invincible team.
There will always be something to counter it.
I find getting out of the enemy base to be one of the easier things as a holy paladin.
Hand of freedom, HS, SS, instant FoL, cleanse all are great for gaining distance with the flag.
