It could be your spec try droping one of the wep spec for now cqc and putting 2 of the points in wep expertise.
Instead of using ambush use garrote then snd then ss.
I use duel wound poison but wound/deadly will out damage it on longer fights.
Also get you crit up with either agi or some crit rating:)
Pick up the gloves from the cot strat they will last you till t7.

Right now our dps seems real meh compared to some other class(hunter).
Run some more heroics and get some badge gear
Edit: same here for heroic cot not so much a hard instance but every grp even guild runs wants to rush for the 25 min get the extra boss deal.... so we end up wiping alot and not even getting though instance.

Agility - Should be fairly obvious, produces more DPS output for a Rogue than any other stat. Top of the list right here.

Expertise - All Rogues should be attacking from behind, but lets face it, due to the mechanics of alot of fights, this doesn't always happen. Expertise is fairly easy to cap (102 Expertise Rating, not including any talents, racials, or items/enchants.)

Attack Power - Another big hitter...literally. White damage is your best scaling attack, and with the changes to raid buffing, Rogues are seeing a drop in attack power, so this has seen a nice boost in necessity.

Haste Rating - Not alot has changed, more haste = faster swings. It increases your procs for poisons, procs (trinkets, enchants, etc) and Combat Potency for energy regeneration.

Armor Penetration - As of 3.0 Armor Penetration has been (for the most part) changed to a percentage based system of armor ignored. More on this here.

Hit Rating - First, with white damage only doing ~53% of your damage now, and with the change to the Windfury totem along with the increased poison damage (~17%), hit has dropped substantially compared to what it used to be. Furyterra from Stormrage EU has an awesome chart for all hit caps. You can find it here.

Crit Rating - With the addition of Prey on the Weak, the Sinister Strike glyph, and the poison changes (Instant and Deadly Poisons can crit), this is pumping our damage up even more than it used to.

There is best stat anymore you want a "balance". But from speaking i would hit the poison cap(315) then go for expertise cap(lol really ez) Then go with agi it scales the best since you get ap/crit from it and also kings buffs it. Haste and armor pen are just extra stats that are cool but nothing you will want to try and stack(you will end up losing other stats and lose dps)

Except on mobility fight were ranged have a great advantage, no one is able to reach me in the dps on boss.
On patchwerk were it's a pure tank'n spank fight, i acheive up to 3k dps depending of the raid buff.(probably more since in 10 man version, it's harder to get all the buff)
On trash, this is another story, they die so quickly that most of the time i have to use envenom at 2-3 CP.
But trash are only trash, the place were you need to put big number are boss and that's the domain of the rogue.
About hit rating/ expertise cap, dont take a piece of gear to reach the cap if there is a loss of dps from another piece. Stats cap =\ more dps, it's only mean that if you go beyond, you get nothing for it. To know what piece is a upgrade or a downgrade, use a spreadsheet.
it take some time to configure it to your spec/gear but when you start using it, you get addicted to it.
