At this point we are severely over-analyzing a tiny choice for a weapon that'll barely get any use.
You haven't factored in the other benefits of 40 AP, in its impact on Consecration, Exorcism, etc.
40 AP adds .2 DPS to consecration (if every tick hits), .4(crit%) DPS to exorcism (if you use it every 15 seconds), and .4(crit%) DPS to judgement of command if used every 8 seconds. I don't think he has any other spells that use AP in that way at that level

I work out the Consecration increase to be 1.6 DPS per target. I think you missed the "8*" at the front - the 0.04 * AP scaling is per tick. Otherwise, that's it for PvP, he'd get an extra 20 damage out of his Hand of Reckoning for PvE though.
that "8*" is because the calculation inside the parentheses is per tick and there are 8 ticks per cast. One tick per second.
"Consecrates the land beneath the Paladin, doing Holy damage over 8 sec to enemies who enter the area."
Basically it's 1.6 total damage more to the whole cast, making it only .2 per tick (per second) per target.
Let's do the math.
8 * (X + 0.04 * SPH + 0.04 * AP) = damage over 8 seconds
Divide both sides by 8:
(X + 0.04 * SPH + 0.04 * AP) = damage over 1 second
0.04 * AP = extra damage over 1 second
0.04 * 40 = 1.6 = extra damage over 1 second.
8 * (0.04 * AP) = extra damage over 8 seconds
8 * (0.04 * 40) = 8 * (1.6) = 12.8 = extra damage over 8 seconds

To be more precise - for PvP 1v1 work, you'll get better value out of Morgraine's Might. For fighting 3+ mobs, you might get better value out of the other weapon, depending on what your current DPS is (i.e. how much value you'll get out of 2.6% hit).
