3% is for melee/hunters and 6% is for casters.
3% is the physical hit cap. 6% is the spell hit cap.
If you're playing a hybrid (eg a Feral Druid that still needs to be hit-capped for Cyclone), you can make up the 3% physical cap with regular hit, and then make up the other 3% for spell hit with expertise, since expertise now grants spell hit as well.
It works out like this:
3% miss chance + 3% dodge chance = 6% miss chance
Hitting 3% with hit and then filling the other 3% with expertise will simultaneously cap all three of those: you'll be physically hit-capped, spell hit-capped and dodge-capped* at the same time.
* -- against classes without excess dodge (eg casters); agility wearers and tanks have more than 3% dodge chance.
