the wowhead profiler actually pulls the information for quests completed through the official battle.net API (not from the client), and there are many known issues with quests not being marked as complete that have already been submitted to blizzard. unfortunately, while they have acknowledged that there are issues, it's unlikely that these will be fixed any time in the near future.
if you'd like to track which quests you've done, the most accurate results will come from in-game mods since they're able to sync directly with the server and get up-to-date information.
