I've encountered the same yes. I was cutting a huge citrine, and ended up producing some shadow crystal cut.
I noticed this occurring when I used the search function.

I believe the error occured when I already had the cut for the citrine selected when I opened up my JC window, used the search function to find this out, and then cut it. It did not produce the same result.
Not using the search function or re-selecting the cut after I searched fixed the problem.
