Assuming Weapon Chains overwrite regular Enchants, they're bound to overwrite Runeforges as well.

All weapon enchants/enhancements overwrite Runeforging, and all Runeforging overwrites weapon enchants/enhancements. The only exception to this I believe (unless it was a bug) would be your sharpening stones.
No that is not a bug, runeforging weapon is same as permanently enchanting it, but you can still use the temporary enchants like sharpening stones :)
