You should be using cooldowns differently for different encounters. For example, some bosses have high damage phases. These are times you should be saving cooldowns for, and use during.
There are other bosses, though, that will have pretty steady damage, and your system will work great (it's what I do for dungeon bosses at the moment).
Divine Protection is one you can probably leave on cooldown at all times, but the other bigger ones should be saved for certain phases (if those phases exist), or rotated throughout a fight.
