In PvE, generally
Survival
and
Marksmanship
are favored. It truly depends on the player's style and preferences to determine which is more effective, and there are certainly strong Beast Mastery PvE hunters as well. I know you said you know the survival spec well, but you may want to look at the

. Consider also looking at guides on Noxxic and Icy Veins for more information on maximizing dps in any spec in PvE.
In PvP,
Beastmaster
is preferred by players who are able to multitask, taking advantage of controlling their pet to be highly effective. Survival is also strong in PvP for those players who prefer to have their player throw traps rather than the pet, though there are some effective Marksmanship PvP players as well. Consider utilizing

Personally, I play a Survival hunter at 85 in PvE and I do damage that is close to what a HoT-geared Marksmanship hunter in my guild can do. I don't have the best gear, on average it's from the heroics that drop 346 gear. Usual dps in a heroic is 10-12k, and I'm 2nd or 3rd in dps.
I've never tried BM, not even for taming exotic pets. From what I've seen, most BM hunters aren't very good in PvE situations. PvP might be different, I'm not a big PvPer so I can't really offer an opinion there.
I've experimented with a Marks spec before, but personally the rotation didn't "click" with me and I went back to Survival without looking back. Overall, I think the best spec is the one you're comfortable with, because the two are very closely balanced.

I was BM for a long time and consistently got pretty high numbers in DS25 (top 5 or better, usually top 3). The trick is hitting your buttons on cooldown, saving up Frenzy if Bestial Wrath is coming up in a few seconds. Second trick is using the correct pet for the particular party configuration.
I recently switched to SV because of BM's pet pathing problems. In the Blackhorn fight, ranged are supposed to be on drakes, but the pet just sits there unable to hit anything. And occasionally on Madness the pet will do the same at a Corruption. Not to mention having to switch to targets across the stage means I have to wait for Fluffy to run his furry rear over there before I can bring the pain. Also BM's AoE is pitiful.
But it is fun. Very fun. The joy in seeing a GIANT RED FREAKING DINOSAUR chomping on your enemies is just indescribable. And when the tank drops because the other tank failed to taunt, you can whip out your big, black wiggle worm and save the day. Just don't forget your Pet Biscuits.

I raid DS as BM, and my guild fully accept that. I rarely beat our guilds Survival hunter, but im still in top 3 90% of the time. There is a lot of management to consider, and as Turrat said, you have to time your cooldowns well.

Personally, i have my pet on passive for that fight, i manualy send it on the melee mobs while im shooting the drakes. Same goes for boss, set pet on passive and then tell it to attack Blackhorn and you will still be able to kill command and get frenzy even through you are shooting on that big drake.
I do kind of the same in the Yorsajh encounter, because the dps loss is massive when the pet running to and from blobbers. So pet on passive and put it on the boss, when ever you need to run out and kill a blobber you just do as usual, except your pet will still be on the boss and you get all the benefits of it being there doing damage.

SV is top DPS on virtually all end-game content. Some fights where +damage effects line up with cooldowns can put BM on top. MM is lags behind both by a fair margin.
To some extent, this is gear-dependent. If you happen to have a high-DPS weapon and gear with lots of haste, MM can pull ahead. But in general, the best DPS is achieved by optimizing your play as SV.
For PvP, it depends on your team comp. Generally, MM is very strong (Piercing Shots is pure money vs rogues and druids).
SV is weakened severely in PvP because Serpent Sting and Black Arrow are (a) important to its overall DPS, (b) contribute to burst, and (c) are easily dispellable. If you're just doing casual PvP, though, you'll probably be best in whatever spec you're most familiar with.

I always prefer Survival. I tried out all 3 and I got the highest DPS with survival and it felt really comfortable. Don't forget though that playerstyle and such always matters.

Couldnt agree more with what most people have said -the best spec is the one you like to play and feel comfortas\ble with . During wrath when MM was the suposed best spec I still played SV because I personally got better DPS with my SV than going MM

Me too. I like survival and I pull good numbers with it. It's especially nice when there are two hunters in the group, and the other is MM, because then you get the benefit of Trueshot aura. I will say, though, that in terms of the entire raid's DPS, Trueshot Aura is a nice boost and if your guild is low on hunters, it helps if you're willing to be flexible.
