WoWhead Looter Issues...

I started levelling my DK in Northrend last night and decided to download the WoWhead Looter to help contribute with the new data...
Unfortunately, since using it, speech bubbles no longer appear when I or anyone esle are using /say and such, and I can't see Quest Markers above NPC's heads. o.0
I've disabled all of my addons apart from WoWhead Looter but the problem persists.

I've considered deleting my WTF and Cache folders, however, I have alot of saved Addon Profiles and collected item, zone, quest and AH data in there already and don't really want to have to start over...

If I was to use the WoWhead Looter app, say, once a week and just do a bulk upload of data, would that work, or does the WoWhead Looter need to be active in the background for the data to be valid?

This is strange. I don't mess with chat settings :S
I don't know where to start looking first. So could you try the following procedure just to make sure the Wowhead Looter add-on is the cause of your problem?
For each of the following steps, check if your chat bubbles are working or not.
Enable all your add-ons. (Including Wowhead Looter)
Disable the Wowhead Looter.
Disable all your other add-ons and enable Wowhead Looter only.
Disable all your add-ons.
Enable all your add-ons. (Including Wowhead Looter)
Report your results in this thread. Also, is there anyone else having this issue?

It would work... partially. The Wowhead Client gathers and uploads 2 different types of data to the site: WoW cache files and Wowhead Looter gathered data.
WoW cache files contain information about NPCs, quests, items, objects and books you read.
The add-on gathers information like auction house prices, loots, NPC and object locations, quest starters and rewards, etc
The later is much more valuable to us because it is more unique. If you disable the add-on but keep uploading data, you will only upload game cache files. This is useful but currently we need as much as in-game information as possible.
I hope we fix your issue so we can happily receive your delicious data.

Check the options under Interface->Social and see if some of them have become unchecked somehow...
I did forget to mention that I did check the Social Panel to make sure everything was set correctly, and it was, unfortunately.
I even tried unticking and re-ticking the boxes just incase... :(

I'll follow your instructions now and post a report.
As a last resort, I'll also make a backup copy of my current WTF and Cache folders, and then erase the originals. It's not my ideal solution, but, if
that
works...

My partner has also just mentioned to me that he's
not
having the same problem I am, however, he has a different collection of addons. It might be possible, then, that at least 1 of my addons is creating some sort of conflict somewhere...
Regardless, as I said, I'll go through the various processes and report back with more info. ^_~

Okay... now I'm really confused, lol.
I've just logged in on all of my characters (this is post server maintenance) with all of my AddOns enabled, including WoWhead Looter and I'm not having any trouble seeing quest icons or speech bubbles now... o.0
A very odd turnaround...
